Nucleotide excision repair in vivo: a paradigm for chromatin-associated processes

Cellen kennen verschillende mechanismen om DNA dat is beschadigd door chemische producten of UV-straling te herstellen. Een daarvan is de nucleotide excisie reparatie (NER), belangrijk bij het herstellen van schade door UV-straling. Aangeboren afwijkingen in NER-genen veroorzaken Xeroderma Pigmentosum. Patiënten zijn extreem gevoelig voor zonlicht en hebben duizendmaal groter risico op huidkanker. Met behulp van groene fluorescentie en een door de onderzoekers ontwikkelde microscopische techniek zijn de NER-eiwitten in levende cellen gevolgd. Ook is de enzymatische activiteit van de eiwitten gemeten. Zo hebben de onderzoekers 24 uur lang de reparatie van UV-schade in cellen kunnen volgen. Daaruit blijkt een bijzondere interactie tussen de NER-eiwitten en het chromatine (het in de kern gevouwen DNA molecuul). Toepassing van een wiskundig model heeft geleid tot beter begrip van het complexe proces van de NER reparatie.

DNA wordt voortdurend beschadigd door omgevingsfactoren, zoals UV-straling en chemische producten. DNA schades verstoren gentranscriptie en de replicatie van het genoom, waardoor het functioneren van cellen ernstig verstoord kan worden. DNA schades veroorzaken o.a. mutaties in groeiregulerende genen, dit kan leiden tot ongecontroleerde groei en kanker. Er zijn verschillende reparatiemechanismen om DNA schade te verwijderen, waaronder nucleotide excisie reparatie (NER). NER repareert verschillende soorten DNA schades, zoals die door UV-straling veroorzaakt. Aangeboren afwijkingen in NER genen veroorzaken de zeldzame ziekte Xeroderma Pigmentosum. Patiënten zijn extreem zonlicht gevoelig en vertonen een 1000 maal verhoogd risico op huidkanker. Dit laat het belang van een functioneel NER zien en het belang om een volledig inzicht te verkrijgen in het moleculaire mechanisme van NER. Ondanks gedetailleerde biochemische kennis van NER-enzymen, is er echter nog weinig bekend over NER in vivo.
Binnen een voorafgaand project zijn procedures ontwikkeld om NER-eiwitten te bestuderen in intacte cellen, m.b.v immuno-kleuring in combinatie met een in dat project ontwikkelde procedure om lokaal in kernen van cellen UV-schade te induceren. Vervolgens, is er een procedure ontwikkeld om de beweging van NER-eiwitten in levende cellen te vervolgen. Aan NER-eiwitten wordt (m.b.v. genetische methoden) het groen fluorescente proteïne (GFP) gekoppeld en met behulp van moderne hoge resolutiemicroscopen kan de enzymatische activiteit van deze NER-enzymen in levende cellen worden gemeten. Deze methodiek heeft tot revolutionaire nieuwe celbiologische inzichten geleid over de werking van complexe enzym systemen in levende cellen.

Het doel van dit project is: (1) inzicht verkrijgen in de werking, kinetiek, en spatiële organisatie van NER in levende zoogdier cellen. (2) inzicht te verkrijgen in de dynamische interacties tussen NER en transcriptie, replicatie and andere reparatie processen. (3) de invloed van chromatine structuur op NER en vise versa. (4) een alles omvattend computer model van NER genereren.

Resultaten:
Om deze doelen te bereiken hebben we:
(a) Een collectie van cellijnen (huidfibroblasten) gemaakt die belangrijkste NER-eiwitten, veertien in totaal, gemarkeerd met GFP tot expressie brengen. De cellijnen zijn geselecteerd op biologisch activiteit en expressie op fysiologisch niveau van de GFP-NER eiwitten. Dit panel is uiterst waardevol gebleken bij de systematisch analyse van de dynamische interacties van NER eiwitten met DNA schade in vivo en heeft geleid tot een groot aantal publicaties, waarbij inzicht is verkregen in spatio-temporele organisatie van NER (Essers, 2005b; Giglia-Mari, 2006; Zotter, 2006; Luijsterburg, 2007; Hoogstraten, 2008; Alekseev, 2008; Sabbioneda, 2008).
(b) Een procedure ontwikkeld om gedurende langere tijd (tot 24 hr.) de lokalisatie van een DNA herstel eiwit te vervolgen (Essers, 2005b). Dit onderzoek heeft verder een verassende conservering van chromosoom posities in de kern na celdeling aan het licht gebracht.
(c) Bestaande procedures om lokaal in de kern van cellen DNA te beschadigen systematisch met elkaar vergeleken (Williams, 2007; Dinant, 2007). En hebben een nieuwe microscoop opstelling ontwikkeld om lokaal (in kernen) met een UV-C laser specifiek foto-laesies te maken (Dinant, 2007). Deze ontwikkeling is van groot belang gebleken voor de verdere analyse van NER eiwitten.
(d) Een verbeterde FRET procedure ontwikkelt om in vivo eiwit-eiwit interacties te kunnen meten (Dinant, 2008b), welke in vervolg onderzoek goed toepasbaar zal zijn.
(e) Een aangepaste procedure ontwikkelt om m.b.v. chromatine immuno-precipitatie (ChIP) om chromatine gebonden actieve NER-eiwit complexen te analyseren (Fousteri, 2006) en heeft geresulteerd in een sterk verbeterd inzicht in de rekrutering van reparatie en chromatine-modulerende ezymen naar transcriptie-gekoppeld reparatie complexen. Samenvatting van de aanvraag

Genomic stability in face of continuous genotoxic stress exerted by cellular metabolites and environmental agents is a prerequisite for faithful transmission of genetic information and proper cell function. It is of prime clinical importance in relation to cancer and ageing-related diseases. An intricate network of DNA repair systems co-operates to safeguard the mammalian genome. To fully understand the functioning of these systems and to unravel the relationship with other DNA metabolising processes it is necessary to investigate these processes not only in the test tube, but also in its most relevant context: the living cell. The genetic tagging of cellular proteins with the green fluorescent protein (GFP) has opened spectacular novel ways to analyse the molecular intricacies, dynamics and functional organisation of proteins and processes in vivo. Using this new powerful tool combined with sophisticated microspectroscopic techniques we intend to fully unravel the process of nucleotide excision repair (NER) in living mammalian cells. The versatile NER mechanism is able to remove a wide range of injuries, including photolesions (due to UV exposure) in different chromatin environments, in a multi-step process involving >25 polypeptides. NER can be considered as a paradigm for intranuclear, chromatin-associated processes in vivo. This process has a number of valuable experimental advantages: (i) it can be induced at any point in time (even locally) in the nucleus, (ii) it has been largely dissected in vitro, (iii) a wealth of mutants is available and (iv) NER has diverse cross-talk with other important nuclear processes such as transcription, replication, chromatin remodelling, recombination and cell cycle control. In this program in vivo and complementary in vitro measurements will be combined in various modes of quantitative computer modelling developing a predictive model of the in vivo process, based on experimentally obtained parameters. Novel methodology and dynamic models resulting from our studies can be applied to the analysis of the basic mechanisms of other nuclear systems such as recombination, replication, transcription and chromatin remodelling.
